In /usr/share/applications/qtr-transmission.desktop Exec and TryExec point to qtr, which actually doesn't exist. Instead it should call transmission-qt.

As a side note: A kde-useflag for magnet-support in KDE would be nice. This requires creation of the file /usr/share/kde4/services/transmission-magnet.protocol with the content
