This problem concerns only DVD discs with CSS encryption or .iso images from them, which I've created with 'DVD Decryper tool. Other media are played fine.
I've tried playing these .iso in VLC on my virtual Ubuntu machine, and it's ok, so I guess the one to blame is VLC or libraries.
Also, I've tried playing with mplayer dvd:// and vlc dvdsimple:// - no problems as well.

What exactly happens:
The video (sound included) stop playing every several seconds for a couple of seconds. At these times error messages are printed to console:

[0x7f234000b1b8] main input error: ES_OUT_SET_(GROUP_)PCR  is called too late, increasing pts_delay to 305 ms
[0x7f234000b1b8] main input error: ES_OUT_RESET_PCR called
[0x7f2340034a58] libmpeg2 decoder error: DpbUnlinkPicture called on an invalid picture
[0x7f2340034a58] libmpeg2 decoder error: DpbUnlinkPicture called on an invalid picture

Also, after these moments VLC rebuffers the video (check status bar in the .mpeg I recorded).

I'm using vlc 1.0.5, libmpeg2 0.5.1-r1, libdvdcss 1.2.10, libdvdread 4.1.3_p1168

1. Run VLC
2. Open faulty .iso or DVD with CSS

Actual Results:  
video is played with interruptions

Expected Results:  
normal playback

I've downloaded a sample from TPB:

I have the same problem. If it helps, it only started after I updated something, and it wasn't VLC which updated. Unfortunately I don't know what it was.

I also have another system which is up to date and it doesn't happen with. Would there be any info I can give about my systems which would help?

I have the exact same problem. It also occurs on an update.
It 's been a few months now. But no later update did solve the problem.

@Jarryd Beck, do you have your /var/log/emerge.log to check what have been updated
at the time the problem occurred ?

My emerge log goes back to 2008, unfortunately I don't know what date it was that it stopped working. I think it was back in July or August somewhere but I'm not sure exactly when.

I think I've narrowed it down to a 157 package update, along with the subsequent revdep-rebuild. I don't know how useful that is going to be.

I can confirm the initial poster's observations too, vlc without menus plays dvds with no problems.

Some update: it still happens after these 2 years.
VLC is at version 2.0.5.

Can you try vlc-9999 to see if it is still present?

Since this appears since 1.0.5, this sounds like something that has always been present; thus this is not a regression but rather a long time bug. I suggest you to file this upstream if vlc-9999 has no fix for it.

Can you let us know the URL to the upstream bug?

I don't see any of that with 9999 anymore.

With 2.1.1 errors a much fewer than before and only disrupt the playback in first few seconds after opening the DVD:

That sounds reasonable, given that it is in 9999 I expect it might get resolved sooner or later; when I bump 2.1.4 this weekend, can you try that to see if it has improved further?
