Ever since the upgrade of Gnome to 2.2.6 I have had a problem with the
Wine menus.

Actually the Wine menus are gone and the individual icons for the
windoze apps, such as Winamp, are now scatter under the menu "Others".

One interesting bit, is that if I delete the
$HOME/.config/menus/gnome-applications.menu file, I get the correct Wine
menu structure, but the moment I open the Menu Editor (alacarte), it
creates a new $HOME/.config/menus/gnome-applications.menu and the Wine
menu structure disappears and the icons all end up in the "Others"
category.

As a workaround for the problem one can add either 

<DefaultMergeDirs/>

or

<MergeDir>applications-merged</MergeDir>

to

$HOME/.config/menus/gnome-applications.menu

This is fallout from the XDG_MENU_PREFIX stuff; similar to what's going on in bug 291279

This big is still around in gnome-base/gnome-menus-2.30.2-r1 (Arch ~x86, so I think this is architecture independent). I do not know if it is related to bug 291279 since comment 23 there states that the XDG_MENU_PREFIX fix for that bug is in gnome-base/gnome-menus-2.30.2-r1. If it is, that was not the entire problem. I was able to reproduce the OP's experiment of deleting $HOME/.config/menus/gnome-applications.menu, with similar effects. Once that file is deleted, the Wine menu appears. When Alacarte runs, it recreates the file, and the Wine menu disappears.

I don't know if this will be of any use, but here's the output of
env | grep XDG:

This is the same as bug 291279, but we need to find a way to properly patch gnome-panel without needing to hardcode menu locations :-/
