I resolved the issue on my system by re-emerging flex (2.5.33-r3). I guess this installed some header file that the pam-1.0.1.ebuild assumed present. I don't know if there is any way to check this beforehand, the configure script I guess, but that's probably upstream.

Please provide the exact error message.

I would have included it, had I written it down the first time it occurred, but I didn't so I just tried to recreate it. This looks like the same message but it might not be. I renamed /usr/lib/libfl.a and then did 'emerge pam'. The error then is: 
pam_conv_l.o: In function `yylex':
pam_conv_l.c:(.text+0xf47): undefined reference to `yywrap'

So I guess that before re-emerging flex, I didn't have the static library on my system.

Please post your `emerge --info'. Could you also explain how old this system is? Did you install recently from a 2008.0* stage3?

I installed the system on may 25, 2008 as far as I can determine from looking at modification times of some files and directories. I not sure what iso I used, I've got two candidates on my system: gentoo-install-x86-minimal-2007.0-r1.iso or Gentoo-livecd-i686-installer-2008.0_beta2.iso. I expect I used the latter one. Installed some software since then of course and did a few 'emerge world' after syncing.

Thank you for reporting. It does seem like something is wrong with the 2008.0 beta stage3 tarballs. Having to re-emerge flex shouldn't be the solutions (it's not at all intuitive) so there must be something wrong with the stage3s. Even though your bug is older, the bug I mark this as a duplicate of has even more info, so please don't take offence. :)
