I ran the upgrade again and it didn't do it this time.  Strange.  Perhaps because I already have 2.3.1.  I'll try to start again with 2.3 and see if I can reproduce this.

My /usr/share/webapps/wordpress/2.3.1/config-files contains:
htdocs/wp-config.php

There may be boundary conditions with webapp-config where it fails to correctly protect the config file. 

But I'm closing this for now. Please reopen in case you have more details on what causes the issue. Thanks!
