The present ebuild I have installed for mod_perl is 1.99.11. That's gone from portage (as of 3/17) and the current ebuilds in the 1.99.x series are all masked out. The 1.99.x series is for apache 2. As a result, emerge defaults to 1.2x series. and that forces emerge to want to emerge an old 1.3x apache.

This is a common complaint and problem in the forums.  It is confusing that the stable Apache is version 2, however the stable mod_perl attempts to install Apache 1 as a dependency.
