I use keychain, and when I log in twice on two different consoles, with no gpg-agent running, I will be prompted for the GPG passphrase everytime. This doesn't happen with gnupg/gpg-agent 1.9.10.

Reproducible: Always
Steps to Reproduce:
1. Login to one tty (while keychain is in use)
2. Login to another tty

Actual Results:  
The pinentry dialog pops up in both tty's. 

Expected Results:  
It should only ask for the passphrase the first time.

solutions welcome or more detailed bits on how to use gpg-agent as you seem to know.

1.9.10 works fine, so keeping this version for now is my solution.

Now that you have made gpg-agent independent of the gnupg version, you could simply rename the gpg-agent-1.9.14.ebuild to gpg-agent-1.9.10-ebuild. I did a quick test and the combination of gnupg-1.9.14 with gpg-agent-1.9.10 seems to work.

Forgot to mention: You may need to change bz2 to gz in SRC_URI.

if gpg-agent-1.9.14.ebuild is working for you I'll remove gpg-agent-1.9.10-ebuild?

No, vice versa. 1.9.14 is the one that doesn't work (at least for me). We need a 1.9.10 ebuild.
