gkrellmms (the xmms plugin for gkrellm) and gkrellm-volume (gkrellm OSS volume
control) are twice in the portage tree, once in x11-misc (this one builds) and
once in media-sound which fails to build:

crubbbook portage # emerge media-sound/gkrellmms 
Calculating dependencies !!! Couldn't find match for media-sound/gkrellmms;
aborting.

crubbbook portage # emerge media-sound/gkrellm-volume 
Calculating dependencies !!! Couldn't find match for media-sound/gkrellm-volume;
aborting.

There are duplicates in app-misc and x11-misc, too, which fail to build:

crubbbook portage # emerge app-misc/gkrellkam 
Calculating dependencies !!! Couldn't find match for app-misc/gkrellkam; aborting.

The other duplicates in app-misc fail to build, too. Namely these are:
gkrellm-seti gkrellmlaunch gkrellweather. I have not tried to build those in
x11-misc.

Component "Portage" should only be used for issues concerning the Portage system
(not all the ebuilds).

The reason it's there twice is because they were scattered all over the
categories. I cleaned that up a week (or so) ago. They are now all in x11-misc. 

emerge rsync -clean should remove the old versions (those that are masked and
won't get installed).
