I have gnome-settings-daemon-3.24.2 with USE=-wayland.  Upgrading to 3.24.3 fails however.

I experienced the same issue with =gnome-base/gnome-settings-daemon-3.24.3 (with +wayland and -wayland (I have not set the flag globally) and with or without dev-libs/wayland installed)

equery /usr/include/gtk-3.0/gdk/gdk.h gives x11-libs/gtk+ as the owner; perhaps this must be built with +wayland in order for =gnome-base/gnome-settings-daemon-3.24.3 to build successfully?

So the issue looks like upstream implemented two ways of listing devices, one is gudev/wayland based, the other is pure X11 based. I have no idea why they forced gudev to be bound to wayland but they forgot to have the wayland conditional in the Makefile controlling inclusion of gsd-device-manager.{c,h} which triggers this build failure.

3.24.4 has upstream patch that does the HAVE_WAYLAND change for udev device manager files (instead of HAVE_GUDEV), and the AM_CONDITIONAL. But it doesn't check that udev is present if wayland is enabled. The patches were auto-merged fine by git (but of course not when trying to apply the old versions with patch), so I initially was going to let it be with applying the extra chunks that add the fixes, even though for us REQUIRED_USE handles it.
gdk-wayland-3.0.pc is mostly equal to gdk-3.0.pc (if not static linking), except ensures system gtk was built with wayland (gtk+[-wayland] doesn't install gdk-wayland-3.0.pc). However all the places GUDEV_PKG is used don't even link to gtk+, thus injecting gdk-wayland-3.0.pc into GUDEV_PKG makes some plugins link to gdk, when they didn't before (albeit --as-needed is probably removing it again).
Thus I removed that chunk afterall (but kept the test for gudev in wayland conditional and AC_MSG_ERROR if not found) and hope things are going to be fine (gtk+[wayland?] dep should take care of it). Upstream has converted to meson by now anyways, so no point in more follow-up and upstreaming really.
