     Available versions:  
     (0)    1.1.5-r3
     (1.2)  1.2.6-r1

     Installed versions:  1.2.6(09:31:50 18/03/2017)(-doc -source ELIBC="-FreeBSD")

upgrade to 1.2.6-r1 seems misregistered in portage.

eix reports Installed versions:  1.2.6

instead of 1.2.6-r1.

That causes both U and ? flags in [U?].

Here's a trace of my jibx emerge, all achieved via emerge -uDN world command:

genlop -t jibx
 * dev-java/jibx

     Sat Mar 18 09:32:00 2017 >>> dev-java/jibx-1.2.6
       merge time: 25 seconds.

     Fri Jul  7 22:24:29 2017 >>> dev-java/jibx-1.2.6-r1
       merge time: 27 seconds.

     Sat Jul  8 14:10:42 2017 >>> dev-java/jibx-1.2.6-r1
       merge time: 41 seconds.

     Sat Jul  8 14:59:28 2017 >>> dev-java/jibx-1.2.6-r1
       merge time: 25 seconds.

     Sun Jul  9 08:54:24 2017 >>> dev-java/jibx-1.2.6-r1
       merge time: 26 seconds.

OOps, My bad! I meant misregistrered in my portage database for installed ebuild.
I hope you got my point wright with previous pos. Sorry.
