When I chose the port to connect to on the remote machine in the nxclient interface, it doesn't actually do anything, and it ends up just connecting to port 22 no matter what I choose.

I can't reproduce this.  nxclient-1.4.0-r3 definitely connects using the port specified in the configuration dialog box:

NX> 203 NXSSH running with pid: 4869
NX> 285 Enabling skip of SSH config files
nxssh: connect to address 127.0.0.1 port 2222: Connection refused
