This bug is INVALID because "bash-4.3_p39_pre0" does not contain any of the flags that you say are not being respected. In this case, "(-flag%)" is the way in which emerge is indicating that the flag has been dropped. However, "bash-4.3_p39" does support these flags. The _pre0 version seems quite buggy and it's not clear why it was marked as stable.
