Is it OK to stabilize =media-gfx/pydot-1.0.28-r2 ? If so, please CC all arches which have stable keywords for older versions of this package.

No it isn't OK. It depends on media-gfx/graphviz[python_targets_python2_7(-)?,-python_single_target_python2_7(-)] which we don't have in the stable branch. You will need >=media-gfx/graphviz-2.28.0 for that.
