The current version of bedtools is 2.19.1, the latest version in portage is 2.16.2, could you please do a version bump?

Be aware that bedtools has moved to github (see: http://code.google.com/p/bedtools/) so the new SRC_URI should be:

https://github.com/arq5x/bedtools2/releases/download/v${PV}/bedtools-${PV}.tar.gz

Does it still need to be pushed to the main tree? I don't know how packages are "staged" in the sci overlay...

Yes, please push (I placed 2.20.1 into the overlay just now).
