webkit-gtk seems to require a lot of free space in order to compile. I suggest the ebuild check for the appropriate amount of free space.
How much space does it require? Also post your "emerge --info"
I know the space required is between 1GB and 2GB. Are you talking about disc or RAM space? Because I already had webkit-gtk:3 emerge kill my desktop, as it ran out of RAM. It's a PC with 4GB of RAM, and Desktop was idling at that time, no app running (though I can't say if there was something hogging in the background...) After that I already wanted to ask for a webkit-gtk-bin...
My laptop has 4GB of RAM (the video card must be grabbing a lot because free shows 3.2GB) and I've never run out during a webkit-gtk compile. Maybe check free before emerging?
Disk space is already checked by the ebuild and RAM space is just not possible to check as you can always do something in the middle of the build that will consume too much RAM wrt current build process and that is for you to handle. If you know webkit build is a threat to your usual workload though, you can always read portage man pages and apply the relevant configuration. See [1] for example.
