The attached file is the only config.log I have:

I cannot reproduce :/, and your configure line looks to not inherit the warning option from gnome2.eclass, compare with mine:
./configure --prefix=/usr --build=x86_64-pc-linux-gnu --host=x86_64-pc-linux-gnu --mandir=/usr/share/man --infodir=/usr/share/info --datadir=/usr/share --sysconfdir=/etc --localstatedir=/var/lib --libdir=/usr/lib64 --disable-silent-rules --disable-dependency-tracking --with-ffi --enable-cairo --enable-thread

Looking at gnome2.eclass, this option is added only if configure contains the string "enable-compile-warnings". On my system, this is not the case as can be seen in the attached configure script and the following grep:

Ok, that is the reason: gnome-common is not installed here. Since I am using XFCE (plus some gnome applications, e.g., evince), I have only the required bits of gnome installed. After installing gnome-base, pygobject-3.8.3 compiles without error.

So please, add gnome-base to pygobject's DEPEND.
