anacron should create /var/spool/anacron.
/var/log/messages reads: Can't chdir to /var/spool/anacron

Are you still experiencing this problem?  I cannot reproduce it here and /var/spool/anacron does get created by the ebuild (via dodir).  It also could be a permissions problem, as the error you posted doesn't necessarily mean that the directory doesn't exist.

Please provide some more information.

Sorry, have not installed Gentoo on my testing machine at the moment, so I can't test. :(
