After installing xorg-server-1.12.99.903 I can move the mouse pointer with the mouse but not with the touchpad. I do not see any error /var/log/Xorg.0.log.

I do not use a /etc/X11/xorg.conf.

It seems that the issue is gnome related. I can move the mousepointer with the touchpad at the alphanumeric console. I can move the mousepointer with the touchpad after starting gdm, if I login with kde or pure openbox I can move the mousepointer with the touchpad. If I login with pure gnome or with openbox/gnome the mousepointer freezes (at least for the use with the touchpad).

Which gnome packages I should reemerge?

Have you tried on a new created user account? Also check ~/.xsession-errors

BTW., the system is a thinkpad which also has a trackpoint, which is also working.

And now I created a new user "touchpad". And user "touchpad" has no problems with the touchpad, even if gnome is the desktop.
How can I manage, that user "rose" can use the touchpad under gnome?

You will need to start copying your original config files (~/.*) from "rose" to new created user account until problem reappears, then go through subdirectories...

Did you try changing the various settings in "System settings -> Mouse and touchpad" ?

The problem persists with gnome-3.6.2.
