You reported this bug with 6.1.0 version. Now, in 6.3.1 I see the pcre files were moved into a subdirectory ... EMBOSS-6.3.1/ajax/pcre/. For me these do not build at all while EMBOSS-6.3.1/ajax/ajaxdb/ do compile. I conclude this is not an issue anymore. I used the emboss-6.3.1_p4-r1.ebuild from sci overlay.
I poked a bit through the build system of emboss and by triala nd error it appears to me that configure --enable-systemlibs enables compilation of bundled zlib/pcre/expat libs and apps should be linked against -lepcre -leexpat -lezlib (the extra 'e' stands' for Emboss?). For me system-wide libs are slected so i don't see this isse. However, would be great if you could help with the libtool issues preventing -Wl,--as-needed to work properly. More in bug #394425 and sci overlay.

Same bug as #534418, please try emboss-6.6.0 in the science overlay, which is finally fixed with respect to bundling libpcre.
