This looks like it's legit for webpy, but the pymol package probably shouldn't install a "web" package.

I don't think so. It seems to be this: http://pymol.svn.sourceforge.net/viewvc/pymol/tags/pymol-v1.4.1/modules/web/ The __init__.py is empty, the other module is pymolhttpd.py. So it doesn't look like it's bundling web.py at all (not sure what gave you the impression). It should probably just install this as pymol.web.
