Inspired from reading http://pi-ist-genau-3.de/?p=964 ("Computer algebra on Gentoo") I tried emerging sci-mathematics/Macaulay2-1.4. After resolving some annoyances the emerge succeeded; I thought I'd mention them here in case they should be considered as fixable bugs.

First, it seems that, for the time being, one has to put something like
">sci-mathematics/pari-2.3.5" in /etc/portage/package.mask since Macaulay2 expects precisely version 2.3.5 of sci-mathematics/pari.

Second, I had to add a file /etc/env.d/02locale containing "LC_CTYPE=en_US.utf8". Without this the emerge runs for a long time but fails to install because of filenames with exotic letters in the name.

My "emerge --info" is:

Could you attach build.log with that failure?

Is there a newer version of pari somewhere? The last stable release is 2.3.5, everything beyond that is in alpha and afaiks not in the tree? 
Also it does not expect exactly 2.3.5, I'm running M2 with sci-mathematics/pari-2.3.4-r1 and everything is fine.

Indeed, I did not test this.  I will have a look but to be future proof you shoud probably migrate to utf8 at some point.

Good news, this time I had much less problems!

Preparations were: Unmerge Macaulay2 and a number of math packages that it pulls in, cleaning out related entries in /etc/portage/package.keywords and /etc/portage/package.use. Remove the /etc/env.d/02profile file. Reboot. Verified after reboot that LC_CTYPE is unset. Checked that revdep-rebuild does not want to rebuild anything.

I do have the following deviation from a "vanilla" system: dev-libs/mpfr in package.keywords, since downgrading appears to be tricky. This means I have version 3.0.0_p3.

When typing `emerge Macaulay2' I successively need to put cddlib, lrslib, normaliz, gfan, mpir, nauty, frobby, cdd+ in package.keywords, and also declare lrslib to use gmp in package.use.

The emerge gets launched and completes. This time Macaulay2 actually gets emerged; maybe this was in fact so the first time as well and I just misunderstood.

There is a message in the console that goes

That is fine.

Of course, Macaulay2 and its dependencies are mostly in ~arch.

This message is expected.  The developers of Macaulay2 use a UTF-8 computers and the auto-generated documentation uses file names derived from names of functions.  In this case "Gröbner" appears and leads to the garbage file name.  If I see this correctly your M2 should work fine! (The worst that can happen is that this one help file is not available on your machine.)

I will ask upstream about this when I see them next time, but as far as I can see there is no issue with the ebuild.  I'm closing this bug, please reopen (or open a new one) if you encounter any (other) problems. Thanks!
