Seems to be different code in these two. I would suggest renaming xls2csv in app-text/catdoc to catdoc.xls2csv, xls2csv-catdoc, or ... 
And keep the xls2csv in libxls as is.

ok, so upstream bugs opened, and ebuilds sorted out now

The fix for this forgot to rename the man page: bug #702482
