Check output of 'type -p python2.6' in the ebuild.
I'm not sure where to look. I didn't find any references to that in /var/tmp/portage/dev-java/java-config-2.1.10/temp/build.log. Only other theory I've got is .pth's/site somehow seriously wanging up the python installation location, but if that were the case other pkgs (merging dev-python/snakeoil for example) ought to fail the same.

I suspect that you also linked /usr/local on /usr ? That created that error on my installation.
Maybe you have a .pydistutils.cfg file in home directory or distutils.cfg file in distutils installation directory.
