This is probably an upstream bug.

When using wpa_supplicant with an access point where WPS (Wi-Fi Protected Setup) is enabled and you want to connect manually, this seems impossible. Wpa_supplicant keeps reporting that a WPS AP is available and simply refuses to connect, although a correct /etc/wpa_supplicant.conf is supplied.

Could I get you to report this upstream, and take it up with them?

It's not that I don't want to do it, but most likely they are going to need more info from you, so it would be easier for you to communicate directly with them :-)
