The handbook talks about specifying the kernel modules you want to autoload to be listed in /etc/modules.autoload.d/kernel-2.6

This location no longer exists and /etc/conf.d/modules is the replacement, with a few different rules.
Also, how does (unspecified) automatic module-loading behave?

We already know about this; see the tracker bug. We only document the stable tree, so we won't touch the handbooks until baselayout2 is stabilized.
