=kde-base/certmanager-3.5.5 will force >=gnupg-2.0.1-r1 to downgrade to =gnupg-1.4*. As we are moving to a =gnupg-2.0* only solution this won't work.

Sorry, is seems like I had a old version of the ebuild in /var/db/pkg causing the problem... I changed from partage to paludis a few days ago, and is not completely used to it yet. After I reinstalled certmanager everything works as it should.
