I set up a cross-compiler from x86_64 to i686 following these instructions:  
http://www.gentoo.org/proj/en/base/embedded/cross-development.xml

Using the xmerge tool from that page, libX11 fails to merge at the configure stage:

It's already known upstream that libX11 fails to cross-compile -- see recent xorg list archives, http://xorg.freedesktop.org/wiki/CrossCompilingXorg or the bug.

Okay.  There seems to be patches to fix it on that page you linked to, though.  Couldn't those be included in portage ?

If they weren't hacky, they'd already be in upstream. Hacks aren't any better suited for us than for X.Org.
