On my Gentoo Sparc64 php configure fails to detect bzip2. configure looks for bzip2 in /usr/local, so a quick fix is to change --with-bz2 to --with-bz2=/usr in the ebuild file.

Sorry, I thought I had posted a reply earlier. No, I was not able to reproduce the bug after about a week (and after an emerge rsync, emerge -pu world), so I guess it was just a freak incident pertaining a very specific combination of ebuilds. Please close the case if you like.
