The latest phpmyadmin automatically filled PmaAbsoluteUri in my already-existing 
config file and shouldn't have.

I specifically had it blank, and PmaAbsoluteUri_DisableWarning set to TRUE, to 
allow autodetection.

The machine only hosts one web server and reports it's canonicalname as a name 
on our web domain.  I have not moved it from the localhost folder (it's not 
wrong - it also serves localhost).

The machine reports it's name as something other than localhost though, so this 
action caused parts of phpmyadmin not to load.

The main point is that webapp-config shouldn't have modified an existing config

It does not modify those config files unless you have specifically changed
CONFIG_PROTECT_MASK. Please, post emerge --info and webapp-config version you
are using and reopen.

I was indeed prompted by etc-update, but should it have changed it at all on an
upgrade, is my point.
