Please emerge --sync again, you probably sync'ed during a running sync from upstream server earlier. The Manifest is clean.

AH. I sync from a local mirror which I copy from a specific gentoo mirror. Since I also have been having problems over the past few days synchronizing my local mirror with that specific gentoo mirror I now doubt the validity of the rsync connection or even the files on that mirror. I will try syncing from another mirror and see if that improves the situation.
