This isn't a bug per se -- they do indeed block each other.

Please share the full emerge -p -uvDU @world output (not truncated), but this is really best for the forums / IRC.

We'd also benefit from:
- grep -rsin "jack" /etc/portage
- grep -rsin "jack" /var/lib/portage/world

I forcibly removed media-sound/jack-audio-connection-kit. Full log is not acessible anymore. I worked like this for years now and last emerge was 2 weeks ago. So something has changed since then.

I have jack in global USE (/etc/portage/make.conf) and no other unmasking/ package.use. In /var/lib/portage/world there's only qjackctl.

I'm a bit suspicous about gstreamer-plugins. I think I've explicetly kept them excluded from my system but they where upgraded this time all at once. I'd say it was because of removal of pulseaudio. (Doesn't work reliably, esp. not with ice*-based audio cards.)

I attached the emerge-log after emerge -C jack-audio-connection-kit
