If MySQL is emerged with USE flag "innodb" set, this feature is still disabled in the my.cnf.
To avoid confusion I would recommend removing the line "skip-innodb" from gentoo-x86/dev-db/mysql/files/my.cnf-4.0.14-r1 -- this wouldn't change anything for people without the "innodb" USE flag and allows the others to use InnoDB right away without any my.cnf editing trouble.

Steps to Reproduce:
1. USE=innodb emerge mysql
2. fgrep skip-innodb /etc/mysql/my.cnf
Actual Results:  
MySQL still doesn't allow to create InnoDB tables, although I'd expect that
after having installed it with the USE flag "innodb" set.

Expected Results:  
Being able to create type=InnoDB tables...
