fluxbox 0.9.12: open a terminal. open another terminal. tab said terminals together. untab the rightmost terminal. the terminal vanishes.

Yep, reproduced here too.  One thing to add, if you switch to a diff desktop, then switch back, the window reappears.

Maybe this is related to this bug - my pager (in gDesklet) shows all the windows appearing on the first workspace (the others seem empty despite the fact that there are windows on the other workspaces as well).

Major? It was more trouble for me to put fluxbox in package.unmask than it was to get the tabbed app. to reappear ;-)
