I use a custom ebuild for xorg on one of my systems, and every time I sync, I have to manually edit the x11-terms/xterm ebuild, otherwise it wants to emerge x11-base/xorg-x11.

All I do is change it to depend on virtual/x11 like it should.  In the ebuild it references bug #8810 which has been fixed in portage-2.0.51, and I can confirm it has been working.
