For some reason my init changes the machine id on every boot. Just because I added a line in the init that does /sbin/dbus-uuidgen --ensure=/new/run/machine-id doesn't mean that it is wrong.

It seems that zoom has started encryping the databases with a value from the machineid. Previously you could sqlite edit these and save some settings. But now I cannot even save the changes without resetting the machine id.

This seems more like an issue with the init system, right (figuring out whatever is causing it to be regenerated), and therefore, likely a support question. You can use the forums, IRC, or mailing list for that.

I'll assign to the Zoom maintainers just in case but this doesn't prima facie seem to be Zoom's fault.
