strange is that absent headers should be generated by python script "cltostring.py" from .cl files to *.cl.h. gegl-0.4.26.ebuild patched to force cltostring.py
As you said, the cltostring.py is not being ran. I tried this even outside of portage and ninja silently ignores the instructions in build.meson for some reason.
As a work around, I added this to the ebuild, which allows the build to complete without error:

I think this issue could be related to hardened and/pae + ninja. But cureently don't see another way to fix exclude the eay you proposed. Maybe swithing backend of meson from ninja to emake also could fix it. Otherwise I will add your proposed patch to src_compile function. I will add your offered workaround fix to latest gegl-0.4.26-r1 with no change of previous versions. Now waiting to approve pull request.
