I downloaded eclipse 3.01 and compiled successfully on my gentoo ppc64 using ibm-jdk-bin-1.4.2 and ant 1.6.2. But it didnt work due to the problems of JNI libraries. I fetched the latest swt-3.1 N20041208 for gtk-amd64 from eclipse, it built nicely without any problems(modified build.sh), and it also worked like a charm! I replaced swt packages and libraries in 3.01 with swt-3.1 I built, the eclipse 3.01 worked too. I tried swt-3.1 for gtk too, it didnt work.
I think someone could make an ebuild of swt for ppc64, unfortunately I dont how to do it.

Can you include patches for the modifications you made to make Eclipse build? 
Can you also include the dependant packages and versions?
