I think that the environment script that is installed by gnustep-env should do this:
source /usr/GNUstep/System/Makefiles/GNUstep.sh
because that seems to add important environment variables that are needed to be able to run GNUStep.

This would only add the environment variables to the programs that that script runs.

A better solution will involve profile.d, but GNUstep support on Gentoo has to evolve a littler bit before this can happen; it is, however, "on the drawing board."  A first step is official GNUstep releases of the core libs that don't almost immediately need patches that appear in newer CVS versions, so that the Gentoo ebuilds can stabilize.

Marking this bug as "wontfix" as the proposed solution is incorrect; it is, however correct "in spirit" and is being worked on.  This should not discourage the bug poster, as the general observation is correct.
