With the current release of the otrs system the perl scripts that run routinely (i.e. GenericAgent.pl) needs at least a symbolic link of /var/www/localhost/Kernel to /usr/ 
ln -s /var/www/localhost/Kernel /usr/
so that the perl scripts can run without failure. 
Because there is no link all of the perl scrips fail to run.

Please test with 1.3.2 and 2.0.1 and reopen if it's still broken.
