The "broken" binary packages are a "secure default" added for bug 182428: https://gitweb.gentoo.org/proj/portage.git/commit/?id=e8fa32b8a6342ba4dff2333abd2af0a89fb25ca2 Since https://gitweb.gentoo.org/proj/portage.git/commit/?id=cff2c0149142843316e1851c2e73bcec30f08471, it treats all files as config files.
