I haven't used your ebuild, sorry, but it's in portage now. I have been in contact with the developer to get the last configure-script issues ironed out.

This is why the awkward directories were created, and I prefer fixing the core issue over deleting directories afterwards. But your bug posting alerted me to bmp-itouch's existence, so thanks for your contribution after all.
