I just found that I have broken liblas, libcblas and liblapack links: root@cheetahnew:/root(27)# eselect blas list Available providers for blas: [1] atlas * [2] atlas-threads root@cheetahnew:/root(29)# ll /usr/lib/libblas.* lrwxrwxrwx 1 root root 24 Nov 11 2015 /usr/lib/libblas.a -> blas/reference/libblas.a lrwxrwxrwx 1 root root 25 Nov 11 2015 /usr/lib/libblas.so -> blas/reference/libblas.so root@cheetahnew:/root(35)# ll /usr/lib/liblapack.* lrwxrwxrwx 1 root root 28 Nov 11 2015 /usr/lib/liblapack.a -> lapack/reference/liblapack.a lrwxrwxrwx 1 root root 29 Nov 11 2015 /usr/lib/liblapack.so -> lapack/reference/liblapack.so After deleting these broken links, 'MAKEOPTS=-j1 emerge -v1 numpy' still complained about missing ATLAS libraries, but nevertheless it came apparently successful to the end. I had kinda similar problem, however the broken link pointed to a nonexistent lapack.a file. It happened only one of my systems. The other didn't have that broken link. Removing the broken link solved the issue. I had no clue how it was left there. I'm convinced I haven't touched it. BR: Dw. I am not sure those links are actually cleaned when you move from main tree to science overlay blas.
