Thanks for the report! It looks like you hit bug #562086, can you sync and try again? It contains "inherit autotools" and eautoreconf. And it's this version which fails here. Strange, your build log does not show the eautoreconf part:

And does not have the configure lines for GTK3, I have something like:

Maybe some leftovers in the build directory?
