list of files:

 * 	/usr/include/GL/gl.h
 * 	/usr/include/GL/glx.h
 * 	/usr/include/GL/glxext.h
 * 	/usr/include/GL/glext.h
 * 	/usr/include/EGL/egl.h
 * 	/usr/include/EGL/eglmesaext.h
 * 	/usr/include/EGL/eglextchromium.h
 * 	/usr/include/EGL/eglext.h
 * 	/usr/include/EGL/eglplatform.h
 * 	/usr/include/KHR/khrplatform.h
 * 	/usr/lib32/libGL.so.1
 * 	/usr/lib32/libEGL.so
 * 	/usr/lib32/libEGL.so.1
 * 	/usr/lib32/libGL.so
 * 	/usr/lib64/libGL.so.1
 * 	/usr/lib64/libEGL.so
 * 	/usr/lib64/libEGL.so.1
 * 	/usr/lib64/libGL.so

suggested workaround: remove those files in pkg_preinst so the big red warning and failure (on specific profiles or additional FEATURES) is avoided
Comment 1 Jeroen Roovers (RETIRED) gentoo-dev 2015-01-16 15:46:35 UTC
The file collision code says you shouldn't file a bug report when it finds collisions with files that aren't "owned" by any package.
Comment 2 Chí-Thanh Christopher Nguyễn gentoo-dev 2015-01-16 15:47:49 UTC
The bug was filed at the request of the x11 team on IRC.
