This is fixed with the chromaprint-1.2 ebuild, which is as I write this in unstable (but working great). The problem here was that several deprecated tools in chromaprint's source (that the ebuild compiled with USE="tools") relied on deprecated libav api that was removed in libav-10. chromaprint-1.2 removes the deprecated tools entirely, so the issue is gone.
