/usr/share/doc/HTML/en/common is installed by kdelibs[handbook], which is in RDEPEND (but not in DEPEND). 

I consider this warning a false positive. The directory will be installed by portage later on when kdelibs is emerged with handbook support.

(Or your installation may be br0ken.)
