If there really is a problem in the configure file, it should be forwarded to 'dajobe' at #redland in Freenode.

As in, please make the possible fix upstreamizable :)

And why this warning doesn't print line number? Can't be that hard.

Fixed in Portage by 1-liner sed and reported to upstream.
