Each of packages from list (sorry for format) below does not have any ebuilds for it

Those packages do exist, just the metadata cache is partly missing, so tools like eix show things as missing, also they are there.

So any emerge call should work as before and if you sync your tree at some later point, the cache part should also be fixed again.
