after syncing tree and updating portage i get:
!!! A file is not listed in the Manifest: '/usr/portage/sys-apps/portage/portage-1.4-r4.ebuild'

Something was (or is) wrong with the staging script as per:

-D adds the undead files in Attic. See also bug 183926

I had this problem with my stats script and robbat2 and me were talking about it in Dec. 2010.

The particular issue should be resolved on all mirrors now. 

Note: A full download of the tree during the next emerge --sync is to be expected.
