By investigating comments on QTBUG-18688 I found that there is inconsistence in configure options and CFLAGS (or CXXFLAGS?) causes this, i.e. if CFLAGS has -mno-sse3 than ./configure should be called with -no-sse3. But why don't you use -march=native in your CXXFLAGS? BTW, sse3 is called "pni" in /proc/cpuinfo, so you *do* have sse3 support.
